班皮桉及其近邻树种CCR基因分子变异分析

Molecular Variation of CCR Gene in the Spotted Gums and Its Corymbia Relatives

  • 摘要: 选取伞房属班皮桉及其近邻树种共5部类16个样本提取基因组DNA,用2对引物进行PCR扩增,采用凝胶直接纯化,改进测序反应后测序.以Eucalyptus gunnii CCR作对照,通过ClustalW进行比对分析序列变异和MEGA 3进行系统进化分析.结果显示:在所得到的伞房属16个样本CCR序列中,A,C,G和T 4种核苷酸所占比例分别为24.92%,23.18%,23.22%和28.67%, A+T含量明显高于G+C.共发现292个变异位点,占分析位点总数的9.71%,变异除118个转换和97个颠换外,有93个位点的插入/缺失,其中简约信息位点185个,占63.36%.部分变异位点重叠.转换与颠换比值为1.22:1.00.CCR系统发育树显示:E. gunnii是一个单独分枝,5部类亲缘可以分辨开来,Rufaria尤其明显.Rufaria最早产生分歧,其次是Ochraria和Cadagaria,Blakearia分歧属最迟进化.

     

    Abstract: Five representative sections including 16 samples of the spotted gums and its Corymbia relatives were selected as samples for genomic DNA extraction. PCR was performed using two pairs of primers. Target fragments for sequencing were derived from gel purification. Sequencing reaction was well improved and long fragment sequences were derived. Sequences were completely aligned and phylogenetic tree was reconstructed by using E. gunnii CCR as an outgroup. The results showed the percentage of A, C, G, and T of CCR in the 16 Corymbia samples were 24.92%,23.18%,23.22%and 28.67% respectively. The total of A+T (53.59%) was higher than that of G+C (46.41%). 292 variation sites (accounting for 9.71% in all analyzed sites), including 118 transitions, 97 transversions, and 93 indels (insertion/deletion), were found. Of the variation sites 185,accounting for 63.36% in total, were parsimonious informative sites. Some of the variation sites were overlapped. The ratio of transitions to transversions was 1.22:1.00. Phylogenetic tree of the 16 sample CCR gene indicated E. gunnii was a separate clade as an outgroup. All sections of Corymbia were resolved but Rufaria was strongly resolved. The Rufaria diverged earliest, followed by a weakly resolved Ochraria/Cadagaria clade. The Blakearia diverged next to the Politaria was the most recently evolved section. Multiple samples within the Politara provided the opportunity to test the resolution within the section.
