黄药大头茶叶绿体基因组密码子偏好性分析

Analysis of Codon Usage Bias in Chloroplast Genome of Polyspora chrysandra

  • 摘要: 为探究黄药大头茶叶绿体基因组密码子使用模式和影响因素,利用CodonW和CUSP在线程序对筛选出的42条CDS进行分析。结果表明:黄药大头茶叶绿体基因组密码子各位置GC含量不同,偏好以A/U结尾;ENC值介于35.64~53.19,密码子偏好性较弱;密码子数量与GC3和ENC之间呈显著正相关,密码子的偏好性与基因长度有关。中性绘图分析、奇偶偏好性分析和有效密码子绘图分析结果显示:自然选择对密码子使用模式有重要影响,19个最优密码子进一步证明了密码子偏好以A/U结尾。CDS系统发育树偏向于物种进化关系的构建,RSCU聚类重在对密码子特殊进化规律的挖掘,二者可为推测物种、基因间的相似度和进化关系提供重要数据。本研究为黄药大头茶密码子的进化特征及叶绿体基因工程研究提供了有用信息。

     

    Abstract: To investigate the codon usage pattern and factors influencing the chloroplast codons of Polyspora chrysandra, 42 CDSs were screened and analyzed using CodonW and CUSP online programs. The results showed that the GC content of chloroplast codons in the chloroplast genome of P. chrysandra varied among positions, with preference ending in A/U; the ENC values ranged from 35.64 to 53.19, with weak codon preference; there was a significant positive correlation between codon number and GC3 and ENC, and codon preference was related to gene length. The results of the neutral mapping analysis, parity preference analysis and effective codon mapping analysis show that natural selection has an important influence on codon usage patterns; 19 optimal codons further demonstrate that codon preference ends with A/U; the CDS phylogenetic tree is biased towards the construction of species evolutionary relationships, and RSCU clustering focuses on the mining of specific evolutionary patterns of codons, which can provide important data for inferring the similarity and evolutionary relationships among species and genes. The study provides useful information for the evolutionary characterization of codons and chloroplast genetic engineering research of P. chrysandra.
